1997 CBR 900 RR Issues

Hey guys, I need some advice on where to look for a problem that my 97 900 has.
It started last summer with what sounded like a rod knock. Real faint, and would go away with heavier oil. However it started to lose power really quickly after it (200 mi) and then had no power. It felt like it had dropped 2 cylinders, and wouldn't idle. I pulled the motor, checked it out, found nothing wrong internally. Plastigaged it, miced it, and it all checked out. We replaced the rings, the gaskets, and the timing chain, and bolted it back together.

When it fired up again, the carbs were messed up from sitting for so long, but you could still tell the motor was low on power, and had a different kind of knock to it. Took the carbs in to have them cleaned, but they forgot it was rejetted, set it up rich, and I couldn't get it to fire again after that.

So I picked up a motor with #3 con rod bearing spun on the crank, and swapped the block(fear of worn cylinders) and the pistons (fear of swapping pistons on original rebuild). Everything else was kept the same.
Now when I fired it up, it caught right away but still has a knock like sound. However, I can't lock it down to fit a category. It is definetly there, and is only one cylinder, but I haven't been able to narrow it down to just one. I did find this out though, exhaust pipes 3 inches from the head were totally different temperates, #1 - 315, #2 - 145, #3 - 205, #4 -215.

I am getting fed up with the bike, and it is going on being down 11 months now.

Does anyone have any suggestions as to where to go from here?
Or is anyone interested in the bike as is? $1800 takes it, pickup the Week after the 4th from Carbondale Il.

Thanks for the help.
