Probably n00b fuel question.

I'm not mechanically talented. I can tell when something's wrong and I can change the oil. Today as I went to run some errands I noticed first gear wasn't very responsive until about 3.5-4k rpm. Then it died at an intersection. I had about 165miles on the tripometer so I figured I was out of gas. Switched to reserve and went to the station less than 2 miles away. Filled up and drove off and it seemed fine. My first stop was less than a mile away, and when I got back on the bike after about a minute of leaving it I had a bit of trouble starting it, drove maybe 300 yards and then it cut out. Trying to crank it got progressively less successful until it wouldn't turn at all. I figured I flooded the engine and drained the battery by trying to start it. I pushed it to my mechanic's house (thank God it was across the street from where I was). I called him and he said it could very well be that I flooded it and drained the battery.

Does that seem right? I've never ran the tank down to reserve so I don't know how the bike behaves when it's low on fuel. Also, is there a preferred fueling proceedure I ignored?
