CBR 954 Fuel Supply problem

I've been facing a fuel supply problem on my 2002 CBR 954 since a very long time. I have tried getting around it, but the solution all these times has been only temporary.

The problem:
Fuel supply seems to cut off on rapid opening up of the throttle between 1800 - 2800 RPM odd. I can sometimes get away if I control the throttle very very gradually. It seems find until the bike is warmed up. At idle the bike sounds like parallel twin due to the distortion in fuel supply.

I have in the past replaced the ignition coils, had the injectors cleaned, but the perfect state seemed only temporary. I've even tried switching maps on the PC but that didnt make any difference whatsoever.

I have had the bike since 3 years and it ran rather well till a year ago since when I've been having this issue.
I am running a PC3 and an Arata full system on this bike, but it doesnt seem connected to either since I have been having this problem before I installed either of them. Infact I've had the PC ever since I bought the bike.

I had gone dry on fuel a couple of times a year ago due to the warning light not coming on, and I'm forced to think that may have caused the fuel filter to get clogged with whatever impure paticles there could have been on the bottom of the tank.

Am I thinking on the right track? Any other areas to look at?

Anything to do with weird fueling, a power commander seems like a likely culprit.

Pull it off, and try again.

But I bought the bike with the PC hooked on and it worked find all this while.
I went dry on gas a few times and I have this bad feeling that I have a clogged fuel pump / fuel pump filter.

Do you mean cracking the throttle open in neutral or when you are riding?
Rapid opening of the throttle below 4000rpm is always going to be a problem, more so with the full exhaust system.
The throttle controls the supply of air, not fuel.
Cracking it open provides a huge increase in air, fuel is heavier and takes time to mix with the air so you basically get a very lean mixture until the fuel flow catches up with the air flow. At low rpm the cam timing is nowhere near optimum so the engine can't breathe that amount of air anyway. Cracking the throttle open at low rpm really does nothing more than foul your plugs, contaminate your oil with unburned fuel and increase the likelyhood of detonation.

They're a maintenance item with an apparent life of around 6-8 years it seems. 929/954 and F4i all started having FPR problems around the same time.
