I know you said your issues were fixed, but I'm going to post a better response than my first one in case anyone else comes here looking.
1) No bike idles perfectly smooth. However, if you compare a 600rr or 1000rr to your 919, you will find differences. The RRs are going to have an oversquare engine. this means the stroke is shorter than the diameter of the cylinder bore. Combine that with their lighter pistons, valves, and crank, you get a very smooth running, high revving engine. The 919, on the other hand, has heavier pistons, valves, crank, and a longer stroke which makes it a little less 'smooth'
2) This is likely a combination of transmission and chain lash. At just the right speed, the bike will actually roll go through a jerky cycle of the engine pulling the bike along, then the bike free-wheeling faster than the engine, then slowing down and the engine pulling forward again.
3) If you experience jerky engine braking, you should try removing and plugging the Variable Intake Valve vacuum line. This is known commonly as the flapper mod. According to the manual, at lower RPM, the flapper valve closes. This restricts air into the airbox causing the jerky deceleration. Removing the flapper vacuum hose was the first thing I did to my 919 and it made deceleration quite a bit smoother.
