I have the same problem on my new 06 RC. The dealer didn't know what it was so I have to live with it.

I have an 02 SP2 and a while back I had the F1 light comming on and engine cutting out. Turns out my positive battery terminal was slightly loose. Tightened her up and no more issues!!

My 01 SP1 was doing the same (as well as stalling under heavy braking). I cured it by resetting the Throttle position using the Power Commander software (you have a PC, right?), and increasing the idle speed (it was too low)

A friend of mine has an 06 GSXR 750 witht the same problem. Its the error for the Fuel Injectors. If it stays on, then DO NOT ride the bike. You will be causing damage. Get it to a licensed repair shop. It's under warranty, so the fix will be covered. Assuming the warranty is still valid.

get a factory service manual... open to fuel management... run FI diagnostic check (jump service connector, count the # of FI blinks)
