01 F4i to 06 RR ECU?

Okay so I have a 01 F4i that is not in a bike anymore. I race it in a little car called a mini sprint. It has been converted to run on methanol and runs really good. I am an electrician and read prints and have prints on both bikes. I actually am the one that cut the harness down to fit in the car. Anyways my question is in regards to puttin a 06 RR ecu and harness on the 01 motor. I was wanting to get some thoughts on if I can do it? I have both manuals on the motors and everything is the same with the exception of the valves on how many degrees after and before top dead center opens. If the cam pulse sensor is in the head I feel that would not matter because it tells the ECU where the cam is which in return if the valves are open or shut. It appears that it can be done but I would like some people that are kinda on the same level as me to give me there ideas.
