So I have an 03 954. I checked all of the vacuum lines, coils, map sensor, FPR, and replaced the plugs with oe plugs. The bike runs beautifully with new plugs however, it starts running like shit after a few rides and I have to replace the plugs. The oil is also fresh. I’m not sure where to go from here

Noting the condition of the plugs [oily, white, sooty, varnished] can give insight to what conditions are inside the cylinder when the engine is operating. Using the descriptive terms [oily, white, sooty, varnished]: what do your plugs look like after "a couple rides"?

*Can you describe "A couple rides" ? Are you taking the bike for several short rides in one day, or riding it for longer periods of time? Also curious what temperature the bike is running at; a cooling issue or improperly adjusted exhaust flapper can cause poor running condition. **If you are concerned about an internal issue, do a compression and leak-down test before ripping the engine apart. You can acquire a rental tester from AutoZone at the cost of a returnable deposit, or buy a tester for around 65$.

Last one: Has any part of the engine ever been taken apart at any point and RTV used in place of a factory
How many miles on it Dondo ?
