i'm obviously a newbie. i just bought a 99 cdi unit for my 98 cbr900rr thinking it was in the same year range and then after looking at my service manual i realized that cbr's changed between 98 & 99. does anyone know if this unit will work for me or am i screwed?

'98/'99 should be the same bike.

thats what i was thinking/hoping but my service manual is for years 96-98 making me think there may be a difference between years 98 & 99 , what those differences are i have no clue.

Because it was published in '98 perhaps?
'98/'99 are the same bike.

I have tried using 98/99 CDI box in my 96 SC-33 and it didn't work, engine is the same 918 cc size but Honda made some changes. 96/97 CDI is marked with code 971N when 98/99 has code 971U.

Yes, '96/'97 and '98/'99 are different bikes.
